How to deal with existing skylights before installing a metal roof?

In 2013 we installed 5 Columbia Energy Star Zone A, Dual Tempered, LoE Bronze-Argon Gas curb mount skylights, fixed style to eliminate tenants inadvertedly leaving them open.  Configured in 2 pairs of 2'w x 4'h skylights requires flashing a narrow strip between them.

One contractor advises he can't successfully flash such a narrow strip, so change the pair to 1 skylight of different dimensions.  Another contractor says he could flash them as they are. We could replace with the identical size Velux Solar Venting curb mount skylights, that can be flashed with as little as a 2 1/2" strip between them, and solar venting eliminates possible human errors. Unfortunately the cost of 1 Velux is more than our previous costs for 5 skylights. This is a south facing roof so we also need to install a ductless mini-split to replace electric baseboards and provide cooling.

Is the best decision to replace the skylights at the same time as reroofing?  Would the ROI of Velux Solar Venting skylights be evident with reduced cooling costs or  contribute positively to the future energy labeling in terms of selling the house? We also have many other greening projects to do with this pre 1900's house - insulation, DHW, etc.
